Just wondering, why use a Minecraft GUI for this? Only admins and server owners would get to use this, so why not use Swing or JavaFX to make an application to edit the config? Seems MUCH more user-friendly to me.

Simply restart the server instead. The custom ability 'Mend' doesn't remove the ability's permission node when the ability is unloaded, simply something the author has to fix. Has nothing to do with your config.
