Korra could have simply... well Idk, but If it would have helped stop her conquershiping game: perhaps removed her bending instead of having the intention to crush her with a rock.

Removing her bending would have done just that, removed her bending ONLY. However, she'd still have influence among the Earth Empire and been able to continue her dictatorship. However, Korra mentioned in the show that if they killed her, her army would have no reason to fight and would back down.

And when Korra first came into conflict with Kuvira they were at Zaofu. They had not yet battled in Republic City yet.
